In order to refine weapons, you need to build either a refinery or a skilled refinery. When facing the chests of the skilled refinery you place the weapon you want to sacrifice on the left (refining material weapon) the refining stones in the middle chest, and the output (refined weapon) in the chest on the right.
The refinery and the skilled refinery both detail what type of refining stones are needed within the chest that holds the stones. The chest details refining stone shards but those are really refining stone fragments and can be built at your stone or skilled furnace.
